sounds like she had a temporary residency or a visa which meant she could not travel and essentially deported herself. She can try to go to Matamoros to the consulate and you can ask for them to give her a B2 visa.
she needs to come back as if she were just visiting you. Then don't let her leave and file all the necessary papers to allow her to stay. My husband was from the UK and that is how we ended up doing it. He now lives here legally and it only took about a year to get our interview with the INS and he was accepted right away. Just make sure when she gets here not to let her leave!
I am sorry to hear that. You should of done a little of research before you got married, or before you exited the U.S. I am going to assume that she entered the U.S. under the visa waiver program. If it was like that and she was denied entry; she needs to have now a visa to enter the U.S.
The department of state will not issued her a B1/B2 visa because she is married to a U.S.C. and her intentions are to immigrate. You need to petition for her, file an I-130 and G-325 so she can immigrate to the U.S. I am sorry to tell you, but the hole process might take anywhere from 6 months to 18 months.
She will need to be back to her home country. She could apply for a permit to travel without a visa if she is returning back to England going through the U.S. Or she can travel from Mexico to England.
You can obtain these forms at any POE or USCIS office in the U.S. You can also get them at their website, www.uscis.gov go to forms on top and then look for them.
