i was told if she has a passport them she can just come here and we can marry. then after the marriage licence comes in all we will have to do is apply for permenant residency...is this true? is it just that simple.

If you are a US citizen, she should get a K-1 visa. You apply here in the US and she waits in Japan until it is approved. Really simple to do.
If she comes to the US without it, they can refuse her admission and send her back to Japan. Then it will be harder to obtain the visa. Go to www.uscis.gov and look up fiancee visa.
