Well if your willing to go over there, im sure that would be easy, but that is really a decision one of you have to make, I doubt anything I would say, or suggest would be very useful.
contact your consulate they will have this info why ask people who have no idea how to do this?
Find her a job and get her a work visa.
Have her apply for citizenship while she's working.
That fixes both problems.

Why marriage won't work?
If you want to be serious and make it solid without marriage you can move to Estonia. Will be cheaper. But I think you are not very ecxited about that. Then why won't you go to San Francisco or any other places in US where you will be allowed to marry and work it out from there. Otherwise she can get work visa, but again it's not permanently.

Unfortunately, the US does not recognize same-sex relationships as bases for immigration. Even dual-sex relationships require that a US citizen petition for a fiance and then immediately marry, or be already married. And even if you marry in a third country, the US at present does not recognize that relationship.
You already know that you can visit Estonia for up to 90 days without applying for a visa. Your lover can visit you in the US as long as she maintains her tourist status - does not work, does not study, leaves before the date on her I-94 card. If you are self-supporting and can stay longer, you can apply for a residency permit in Estonia.
