Both. When you enter Canada, you and your baggage will be inspected by the authorities of Canada. When you finally arrive in the US, you and your baggage will be inspected by the authorities of the US. The exception would be if you booked your baggage all the way through to your end destination (the US) and did not leave the transit lounge in Canada.

You will have to clear both, however it won't be as painful as when I had to clear customs in Israel back in '99 and '00.
