And even if I can, will Japan let me in. I once knew a guy who tried to enter Canada but was turned away when the Border agent ran a background check on him at the gate. I'd hate to travel 9000 miles only to be sent back...

The only problem you might have is that Homeland Security is linking all the various data bases and you might get flagged. I can't remember if the arrival card you fill out for Japanese Customs and Immigration asks about criminal convictions. If it does, or if the Japanese Customs and Immigration ask you about having a criminal record for God's sake do NOT lie.
You can get a passport, all the passport is to show your citizenship and great federal identification. But its up to the receving country to allow you in or not.
