The Passport issued in Hong Kong today only have some small difference from the one from the Mainland. But of course, getting approvals for your passport is still a lot easier if you were a Hong Kong citizen vs. someone in Mainland.
But I guess what you were really asking was what HK be like in 40 years. The two systems - one country policy was designed for 50 years. It's two to three generations. Who knows. China has made several quantum jumps in various areas for the better. So maybe in 40 years this discussion is irrelevant.

Well in actual fact the 2 systems shoudl merge or at least we should adapt to the mainlands laws and policies. Again; it really is a long way and there are too many factors that leave the answer to your question well, anybody's guess!
