The answer is simple: NO. As explained above, your friend needs to get married outside the UK, Estonia (if he is let in there that is) or the Ukraine and then apply for the EU family permit. If they get married in the Church of England he wouldn't be able to apply for FLR (M) as he doesn't have initial leave to begin with, he would just waist his money.

Marriages in the Church of England have been exempt from the rules on needing permission from the Home Office first - but this is all under review, as it has been ruled to be unfair to treat one church differently fromall the others.
A non-EU citizen married to an EU-citizen can apply to join their partner in the UK if the EU person is here under the EU provisions, for example working or studying. I think that he would have to apply from abroad for an EEA family permit..
He really needs to take good quality legal advice. The Home Office would obviously know that he was here illegally at the time of the marriage, and their membership of the Church of England would appear suspect to say the least. They would be bound to suspect that the whle marriage thing was fraudulent. Basically, I don't think it would work.
A much better option would be for them to get married in Ukraine or Estonia. If he gets out of UK undetected (very likely), there would be no record of his overstaying, and the EEA family permit application should go through fairly easily. But confirm everything with qualified advisors first!
