I think you will find that at presnt your baby is only entitled to South African citizenship, which you can obtain from South Africa House. However, once you have got Indefinite Leave to Remain or UK citizenship, the child would then also qualify, you could apply for a passport for him.

if he was born in the UK THEN HE WILL BE A BRITISH CITIZEN AND WILL NEED A UK PASSPORT AS HE HAS A BRITISH BIRTH CERTIFICATE .I'm glad I'm not the one sorting this out it will be a nightmare .lol

Well deciding about what passport/Nationality? You and your partner are the best people to decide what passport your baby gets.
But by the looks of it your baby can have both the passports. (BOTH in case if SA constitution allows dual nationality).

Unfortunately, because your both' status is not Indefinite here, your child does not qualify for UK passport. However, through your ancestry visa, as you become residents here and you will be legible to apply for Brit Nationality yourselves, your child will too.
Generaly, in the UK the child gets the nationality of the mother ( less usa where everybody gets USA passport) unless the mother has Indefinite Leave to Remain (ILR) which makes the child legible for Brit Passport straight away.
